Q: If we make a habit of reciting Surah Waaqiah in the sunnah of Maghrib, would it be against sunnah practice that our beloved Rasulullah (sallallahu alaihi wasallam) was not doing it OR it is against the ruling that we should not fix a particular surah for a particular prayer?

A: It is permissible and the sunnah of reciting it after Maghrib will be fulfilled through reciting it in salaah or out of salaah.
The meaning of it being makrooh to specify a surah in salaah refers to where one feels that no other surah should be read besides this surah. Since this is not the case, it will not be makrooh. However, occasionally read another surah besides Surah Waaqiah in the sunnats.
